I’m not knowledgeable about nuances of military life - especially at the career officer level. So I ask… Can he just be fired like a cashier at Walmart for questioning a boss? Or must he be court maritaled?

It's about the same as being part of a union.  There are rules and regulations about what they can and can't do to you, and anything serious requires a lot of paperwork that can be disagreed with and fought.
